In doing a lot of questing, you'll find that both sides of the conflict are willing to get their hands extremely dirty, as the civil war story does seep into other storylines on occasion. For example, General Tullius and Ulfric Stormcloak have an interest in the rather corrupt city of Markarth, which the Silver-Blood family has great influence over and will pretty much imprison anyone and throw them in the prison mines if they ask to many questions.
If you've encountered the Forsworn, there's a bit of a story there and the initial quest is triggered in Markarth after you walk in.
The civil war is ultimately a flavor event and just pick whoever you sympathize the most with, because honestly both sides are incredibly dirty. Do you want to support a weakened Empire that is now the puppet of a Elven supremacist regime or the strongly nationalistic and racially distrustful (at least to elves, though Khajit and Argonian don't get it much better) Stormclocks? Even with those facts aside, there are the ideals other NPCs hold - from the simple desire to protect your home and way of life, to living in unified empire.
The Stormcloaks aren't exactly inherently racist, its more to the end that a group of real racists came in one day and started telling them how to live and act. The Aldimiri Dominion hates all non-elven races and that pretty much includes all elves that aren't High Elves, too. By the same token, the Empire wasn't exactly given a choice about abolishing Talos worship or have any say in what the Thalmor Justicars of the Dominion do. They don't really like the Dominion, but they did lose the war to them.
As Dovahkin, they'll both want you on their side, even if they hate your race otherwise.
People seem to decide based on who they perceive as the most racist, but the world is never really that black and white. The Stormcloaks want pure unadulterated freedom, which comes with a lot of risk and the Empire just wants to restore order at the expense of any real recognizable freedom it once held as they did under the Septims line of Emperors.
If they do expansions that go back into Cyrodil and Morrowind, I think you'll find which side you chose in Skyrim really doesn't matter as there are other problems and conflicts taking place across the land under different motives.
