The original Deus Ex is something its fans look at through with rose-tinted glasses. It had a good share of gameplay balance issues and bugs that were hard for me to overlook, DX2 addressed much of that. To be fair, though, DX2 fell prey to the limitations really impressive graphics could bring in - more detailed models and physics, but ultimately a smaller game.
There was also much less exploration. I liked how DX2 took a lot of redundant aspects of the original game and streamlined them. The story was also a little confusing. See, when you make a series where multiple endings occur, its often best to assume they were all true endings and pick one to base the the premise of your next game one.
DX went with the idea that all four original endings happened at the same time, which was just going a bit too far. JC merged with the AI and became a god-like being, he shut down a large portion of the worlds internet and power grids, creating a global crisis (though it was techncially to save them from something worse and they also merged in elements of the other two endings.
I guess they wanted to make players feel like their favorite of the four endings to the first game mattered, but in would have opted to go with one ending and I think DX2's story would have been better for it.
Returning to UNATCO was still an epic moment of DX2, though. I almost wanted them in my top five, but only almost.
