Is there anyway to use a game controller along with the keyboard for the computer version of the game? And how do I set it up?

You need an adapter that can hook up a PS2 controller to your PC. Plug it in, plug in your controller, and then go to Start > Programs > PlayOnline > FFXI > FFXI Config. The box that pops up has a button that says GamePad Settings. Under there you set up the controller
Here is the controller/keyboard combo that I use and swear by. This is the best setup for the game and well worth it.

Re: Game Controller
If your computer has a Parallel port you don't need to keep something else hooked to, the cheapest option for an adaptor is here: http://www.buynshop.com/productinfo/0/VG-PS-PS2PC1/PS2
There are various advantages and disadvantages I won't go into fully here. I'm pretty happy with it on my system but I will note that I have encountered one system, I think an Athlon XP, which under Windows 2000 is not able to run any of the drivers for this. Not sure what the problem is, but the device driver simply cannot run (and leaving it installed will prevent the computer from booting). I have encountered this only ONCE ever, so I do not think it is a common problem, but it's something to watch for. I'd recommend trying to install NTPad XP 2.01 FIRST before you consider this adaptor. If you get an error loading ntpad.sys at the end of the install, use regedit to remove the driver reference from the registry, and do not buy the adaptor.
Windows 98/ME users will probably use DirectPad Pro which does not have any observed problem.Kumei, pickpocket of Midgardsormr(Bastok Rank 10)

Re: Game Controller
I'll add to this briefly since I'm thinking about it. The parport setup worked fine when I first installed FFXI, but for some reason when I reinstalled it did not: The axis configuration recognized the X, Y, and Z axes, but not Rz or the D-pad buttons. Alternate A configuration got me close, but the D-pad buttons were still wrong, and could not be changed from FFXI's config program. To save anyone else considering NTPad XP w/ a PS2 controller some significant headache, here is the registry setting that fixes the problem.
HKEY_LOCAL_MACHINE\SOFTWARE\PlayOnlineUS\SquareEnix\FinalFantasyXI is where the FFXI settings are stored. My pad configuration keys are as follows:
padmode000 = 1,1,1,0
padsin000 = 4,6,5,7,9,1,3,2,0,10,-1,-1,11,33,33,32,32,34,34,37,37,15,13,12,14,8,-1
padsin000 is the only one I actually changed, and the relevant numbers are 15,13,12,14. Setting the config to Alternate A, then putting those 4 numbers in that order with regedit, will give you a sane base config (movement on left analog, camera on right analog, menus on D-pad). The rest of the config can be done from FFXI's config program.
That all said, you could just change the D-pad button mapping in NTPad XP to match the Alternate A preset. I chose not to because I have more than one program which uses the controller, and would rather fix FFXI than change the others.
edit: That space in the registry path is not present in my pre-rendered message, I don't know why the board is adding it.Kumei, pickpocket of Midgardsormr(Bastok Rank 10)

Re: Game Controller
This is what I'm using:
Logitech Cordless Action Controller
A friend of mine got one for Christmas, I checked it out and went and bought one the next day. I'm loving it! I don't see why this wouldn't work with the USB adapter TGM mentioned, or the Parallel Port adapter Lunaryn mentioned.
Thus far the only disadvantages I can see with the Wireless controller you may have to replace the batteries (Of course rechargables will work. 50hrs with rumble feature that you can turn off. And after that up to 100hrs with out the rumble feature.) and I have left this in the kitchen before. So suddenly I'm looking for a controller that's in another room. lolOdude
