Mine would have to be...Lorenz Keele of Evangelion. The man seems like your every day diabolical genious, but he's quite the complex character.

all i have to say is anybody with a name like Vicious knows his a bad@zz. i like Aoshi Shinomori from the Kenshin series.

Mine would have to be Amaksa Shougo from Rurouni Kenshin he just was a bad ass ^^
Edit: I wouldnt call Shinomori Aoshi a villan...he's just abit...misguided
he gets along with kenshin fine later in the series

I'd have to throw in my vote for Xellos from Slayers (first appearing in Slayers NEXT).
He's a Villian, but he teams up with the good guys quite often, manipulating them for his own purposes. Also, he's insanly powerful but he doesn't let it show. ^_-
Plus, you can't beat his famous line, "Sore wa himitsu desu!" (For those who don't speak Japanese, "That is a secret!"
