Since I haven't seen anyone else post about this yet, just thought I'd give a little info. The overlay resolution settings you set in the FFXI Config are the window size, not the visual area size. In full screen mode, the overlay size is the full visual area size. Those who were used to a windowed mode before may not have noticed it as much, but coming from only using full screen mode myself, I noticed the squishing effect caused by fitting the visual area inside of the window border. And the whole reason for the squishing is because SE did not adjust the default windowed mode overlay sizes to account for window borders.
If it bothered you like it did me (squished avatars, text looking messed up and missing pieces), then there is a fix. I'm not sure if I can post how though, as it's done outside of FFXI Config (Windows allows you to change it if you know where to look). Anyone who's changed their resolutions will know how to fix it.
For a desktop resolution of 1280x1024 using Windows Vista Aero, I had to add 40 pixels to the vertical, and 20 pixels to the horizontal.
