I think that being able to set preferences for people to go into your mog house to a) view b) pick stuff up that you left for them or that I (invariably) forgot to bring with me. Also being able to have an LS HQ where LS members could meet up.

The LS HQ is definately a good idea. I would be alot easier for a LS to get stuff done and to get more familiar with the other members.

I would love more LS functionality for LS leaders and members. Something to move linkshells out of the realm of mere chat channel and into that of an actual guild.

All optional, of course, because some shells are perfectly happy being casual.

1) "Take All" for /mailbox. (If not enough inventory space it'd just take as many as it could starting from top left.)
2) Not missing chat when zoning, and having blacklist work at all times.
3) Not having to close magic/ability/etc. menus to open another. Ctrl-J > Ctrl-M should do what Ctrl-J > Esc > Ctrl-M does now.
4) /trade command (just to open the window, not to macro trades).
5) Blood Pact recast that works without having an avatar out.

Edit for more:
6) Being able to perform LS functions on members that aren't online.
7) /laston <player> to tell when someone was on last. Probably limited to friends list or something.

Ok, how about this? Going along with the great idea of a LSHQ. Let's say when you're entering the residential area, instead of simply zoning you to your own MH, it could give you an option to go to your LSHQ instead. It could be a reasonable size room in which your entire LS could gather and discuss. It'd also be neat if Pearlsack holders (LS officers basically) were given the ability to place/move furniture. Headquarterhancement anyone? lol

A new filter that seperates NPCs based on who they belong to rather than just all NPCs alltogether.

Mog house expansion. I want a bigger mog house or at least a nother room. I mean come on dirt poor NPCs have bigger houses then us!! I'm a well to do adventurer and all I get is a one room aprtment!!

Besieged style pvp. I've never tried ballista but the sem-sports concept doesn't really appeal to me. A huge last-man standing style battle to claim a special area for the conquest week could be pretty cool though.

Biggs and Wedge.

Sure, I've got Cid I can go and talk to whenever I start missing some of the old characters but Biggs and Wedge were always the perfect comic relief. Sometimes, it just doesn't feel like an FF game without those two. It would be really nice if they spawned in random zones at random times so you could help them do some oddball quest that has absolutely nothing to do with any of the cities or something. A sort of mini game of sorts with random prizes.

A new main healer job
An expansion of the original 4 cities
'Weapon Rack' type furniture that can display certain types of weapons (different size rack for different size weapons) in your MH
Ability to visit other's MH/LSHQ
Changes to ls structure dynamics allowing modifications to people who aren't online ( I wanna sack my mules dammit! ; ; )
